I had a similar problem with my WK and found a few things that came up.
Mine had a clunk at slow speed small bumps and when shifting weight at slow speeds. Accelerating and braking fast made it go away. Mine turned out to be a front lower control arm bolt needed to be tightened way past spec in order to be held snug after replacing a ball joint.
I also has a slight clunk in suspension that happened after adding 32" tires, that ended up being the steering rack pinion needed a slight adjustment. You need an E20 socket and I gave it a 1/4-1/3 of a turn, steering didn't feel bad before but was alot sharper after, overtightening can cause the wheel to not want to self center however.
Also, I know it doesn't sound like a possibility, but front diff bushings are so common to make noise on these, they are worth checking out!
