Welcome! First Gen Tacomas are awesome trucks. The TRD Off Roads have a rear locker, so i'd try to score one if i could. I like the 5 speed better than the auto. The extra gear really helps, especially in the mountains. I recommend the V6 too.

The most important thing to look for in a high milage vehicle is a documented history of maintenance. If it's been well taken care of, they will run a long time. if they haven't, there's no telling what you'll be getting yourself into.

I agree that the 5-speed makes better use of the power than the auto.

The vehicle selection should depend a lot on what you like, what your priorities are and how you want to use it. I prefer to buy them unmodified--I have more faith in the original parts and modified examples typically see different use than unmodified ones. Also, when it comes to replaced components, like a transmission, it makes me wonder "why did it need to be replaced--how has this truck been used?" and "what's it going to need next?"

My priorities are fuel economy and operation cost, so if I were looking, I'd look for one with the 2.7L, 5-speed, without very many options, and bone stock. That's how I like them. I used to be a big proponent of a differential locker but now, I'd almost rather not have one...it's something that can go wrong, and I like to play with open diffs---by trying different lines, different amounts of momentum, etc. Sometimes a diff locker can get you into more trouble than you bargained for. Sometimes, it can get you out of trouble too, though--it's a never-ending debate.
