Well, I guess it all depends on how the isolator works. Mine combines the batteries while charging. My understanding, in that particular scenario, is that the battery with the higher voltage will supply current to the lower battery. You might be right about the vehicles charging system not...
Sorry I'm a bit late to the party...glad others were able to help with the info. Glad too that the 3.8 has a bit more power for the mountain passes. My 3.5 struggles a bit, but once I just got used to the idea of running the engine at 5000 RPMs, it's fine. Looks like it's in good shape.

Will the batteries always be isolated. That is, will your isolator combine them while the vehicle is running? If so, that's where I'd think it could matter. I'm no expert on this, but I think that's the real question that needs to be answered if your isolator works like mine...
