Check the nut at the top of the front shock where it goes through the top hat. Mine made the same noise and it turned out these were not tightened down all the way. Just enough to let the spring rattle when going over sharp bumps.
Another option to consider with the Leitner Rack is just adding an extension over the roof when you need it. The aluminum extrusions they use for load bars would make it a cinch to bolt on a cantilever that would span a few feet forward. Buy some 80/20 extrusion and fittings and you’re set.
Yakima Baseline mounts with HD crossbars in combination with their Overhaul HD rack system seems like it would check all your boxes. Been looking at that combo as an option as it’s easy to take on and off depending on one’s needs.

Cargo covers are easy to remove. Three separate panels. They are heavy, but manageable. I would be wary of exhaust fumes with a topper and midgate down.
Yep, but without the retractable top. You could replace the glass in the midgate with a metal mesh screen for dogs or cargo barriers, or you could stick the glass in if you had a bunch of dirty or dusty gear that you wanted to separate from the cabin.
