Antenna and reception issue after installing new stereo?

So I bought a new head unit for my 1997 Cherokee to replace the standard AM/FM radio that was in it. I have the SE model with just two speakers. I bought a Pioneer DEH-2200UB. Prior to buying this I did notice some crackling in my speakers, but nothing too serious.
Now that the new stereo is installed the crackling is much worse. It's also bad when I use my iPod through the AUX or USB inputs (I have both kinds of cords.)
My antenna was pretty bent and I bought a "universal" one at the Auto Zone to replace it. It turned out not to be that universal, requiring me to cut the old one down and screw this thing on top. It seems to help but it looks janky--I need a better solution.
I can't find a replacement antenna online! I am generally pretty good at this search thing. Even Crutchfield does not sell one? ******?
I'm thinking I will start with new speakers and the antenna...any one have any ideas where else I might look to eliminate the crackling and interference?
PS: Yes, the ground is good.

A speaker or both are blown. The deck has a higher output than the stock one and would explain amplifying your problem. You should look into a powered antenna. It has a 12 volt and gronund hookup and plugs into your deck at. Reception is much better and you install it under the dash as it's fairly small. Plus you can take off the stock antenna and install a cb antenna in that location.
