When is it time to patch the rust holes?

Not until you start dropping stuff through when it roll across the floor or mud/ice/rocks hit you while driving. Otherwise those holes just help you confirm the transfer case engaged.

note: your acceptance of this opinion is likely based on the size/type/aggressiveness of any wife/girlfriend/significant other you might be working with

note: based on you having a CJ with holes in the floor, the note above might not apply

yer there......
Actually the floorboards look like the tip of the iceberg, the definitionof money pit.
A better buy might be a new aluminium tub from Aqualu in Kelowna, BC.

Not sure if they do the CJ5 tho
or is that older, I see a gas tank eh

I have repaired a lot of rust in CJ's... I will warn you that floor rust in these is a deep pit. You have hat channel supports under there and are guaranteed to be rusted out as well and they travel everywhere under the body. I can almost assure you that there is also rust under the gas tank, in the bottom of the toolbox, among other places. You're definitely at the point where it needs to be fixed though.

Old CJ? If the rust is really pervasive just get a new tub unless you have unlimited time and space for a never ending project. Building and splicing in replacements for rusted out supports can be really time consuming and a bit of a rabbit hole as every section you cut away to replace just reveals more and worse cancer. Salinger? Besinger? Dillinger? Something like that, they have replacement tubs that’ll save time and money. Omix-Ada and some others also make replacement tubs and frames.

Here's a reference of how it goes on old CJ's... this was my attempt last summer at repairing a couple little rust bubbles. It turned into me basically rebuilding the body and re-welding most of the panel seams. Wound up having to do a complete interior and exterior respray.

My suggestion after dealing with a lot of old Jeeps would be to simply find a $1500 Jeep somewhere that has an immaculate tub and swap them. You will save SOOOO much time and money. I'm not a fan of the repro tubs.
