When you talk to them, you need to be very specific with dimensions on what you want. For the most part, my bed fit right on my truck, no extra work needed.

I ended up with 2 problems that I wish I could fix. The first, my wheel well opening is not centered on my tire, fixable, just not what I want to do.
The other is that the middle/horizontal door opening is not vertically deep enough. It could be opened up at least another 4 inches without even coming close to the tire during bottoming or a blowout.

I see what you mean about how the middle door opening could be deeper. But in this pic: http://drod.io/image/2S3N1q3r313k it seems that the wheel well opening is centered over the tire... is that not what you mean?



In reality, the wheel opening is much closer to the front of the rear tire. Doesn't really hurt anything unless I stuff the tire up. You can see it a little better in this pic. I could fix it myself, I just don't feel like it since it really is just aesthetic.
