I think it would be worth taking the fridge out at night for sleeping to gain the space.
I like to have the drivers seat open in case I have to move the rig in a hurry etc.
A Camper shell (cab high or higher) allows for camping in the truck when you want.

I have washed the OEM type filter several times. The last time I cleaned the filter it was really dirty and contained small leaves.
Making your own filter is a good idea.

I think you would be better off with 4 real doors with roll down windows for your daughter and pups.
Have you thought of a 4 Runner? Or a DC Tacoma with a camper shell.
