I have 89 V6 SWB with 5 speed-can I put auto from bearly 90's in without too many issues?

Personally I would not do this, even with a SWB I don't feel the engine has enough HP to make auto an enjoyable experience.
This is just my opinion, for some it may be just fine but every vehicle that I have owned that was automatic and underpowered just left me wanting either more power or stick to get the most of what was there.

Yes you can. In fact most of the V6's came with the auto.
No it's not under powered with the 3.0L. You can get all you need at the wrecking yards. Good luck.

To the OP... Iirc the auto and manual trannys are interchangeable but you may need to mod the floor and use the auto tranny x-member.
Fangers...I certainly don't have power issues with my 89 2-door auto V6. For example,it turns 33x12's without a prob. Now is it as fast as my SR? No, but it's plenty quick for a lifted 4x4.
