Flush mounting of RTT?

I'm in the process of designing a 3/4 height canopy for our Hilux, the intention being to mount the softshell RTT on top and have the top of the folded tent approximately the same height as the roof bars, therefore allowing us to mount our kayak by sitting it on the roof bars to the front, and the RTT to the rear.

Is there any reason why the RTT couldn't be mounted completely flush with the flat top of the canopy? Other than possible issues with moisture being trapped between the base of the RTT and the top of the canopy, I can't see any reasons why this would be an issue? It would allow me to maximise the height of the canopy while getting the RTT to the right height, and would also mean all fixings for the RTT were inside the (lockable) canopy and therefore more secure?

I'm new to all of this, the RTT is still in the box so currently this is just a paper exercise.

Instead of fabbing an entire canopy, would it be easier to just/buy/use an existing canopy and then a taller rack on the cab of the truck to match the height?

That's something I considered, however all of the used canopies I've seen available aren't load bearing (little more than a fibreglass rain cover) and are being sold at fairly high prices. For the cost of the materials I reckon I can have what I need for about the same, or slightly higher cost. Fabrication isn't an issue. Compared to the cost of a new canopy it's a no brainer, even looking at those available through AliEpress etc. They have attractive initial pricing, but shipping to the UK and then +VAT scuppers any chance of a bargain.
