So I had a similar issue that may or may not help here.
About 4-5 months ago I also installed a Pioneer double din into my 2001 Montero Limited. Followed this very thread when doing the install. I believe it's an NEX 2440 or something close to that. I will note that the speakers were working fine as was the unit.
Everything worked great until about a month ago. Went to start it one morning and the battery was dead and the speakers stopped working. Jumped it and went on my way. Next morning, same thing (dead battery). I did not know that age of the battery (I've owned the truck about a year and a half and the battery itself had no date that I could see) so bought a new one.
Will officially cut to the chase: the amp was burned out. Specifically, the actual connector to the amp had burned off one of the pins to the amp itself. Connector itself was also burned, quite badly. Will let you know that as part of my upgrade (and what I had done just a few days before this whole thing started) was install new speakers in all 4 doors. Shame on me for thinking the old amp could handle that stuff.
I have since installed a new amp and ended up splicing the speaker wires that can be found under the interior pieces by the left rear door to the new amp. Even installed a subwoofer. Thing sounds really great now.

I ended up buying a 5 channel amp and a boxed sub. I did not replace the factory sub as others have done, though that would be pretty simple once you remove the panels. I will say the original sub was toast as well.
