Just as an FYI, if you set the pop-up flash in commander mode to nothing or --, it will not contribute to the exposure (but will still fire). You can also spin the flash head so that the IR receiver on the base give you a better line of sight.

Yup. I found this out while experimenting and I think it's where the majority of my confusion was coming in. Nikon may make great products but they suck at writing manuals.
