Military has been using that idea for years. When I was in the service in the 90's I trained to recover Hummvees using that concept. My late 60's Jeep M-715's are equipped to do the same. I think I have seen some military Land Rovers that were set up for it too.

If it(Dana 35) ain't broke don't fix it. But if it is broke or breaking then go for the 8.25 rearend. Especially if you plan on loading the Jeep down and towing at the same time. The 35 was marginal at best but you work them much and they go breaky.

Supercab is the way to go, lots less work and it will look more finished without lots of body work. You can just shorten the stock bed or put your own custom flatbed on it.
I have installed a few Jasper engines, trans, and t-cases. Only had a problem with one of their engines and they took care of it, no problem. One of the best companies to deal with on waranty issues. I would't hesitate to use them again at all.
