The bolt head is the important part so it "locks" into the slide bracket correctly. The bolt head should be 1/2" or 13mm. Thread pitch and length can be whatever you like as long as you get matching nuts.
As far as size goes, mounting to load bars works fine. However, the XL Ruggedized is a big tent as you know and you'll be pushing the limits of the factory rails capabilities. You might consider upgrading to a different roof mounted rack or load bars.
The tent will be fine if you decide to move it forward. It will come down to how you load your rack (but I don't foresee any issues with the Frontrunner rack) and any wind noise that might come from different placement. I don't think you'll notice much difference.

Any zipper can get "tight" when exposed to dusty conditions. Tepui recommends periodic coating of the zipper with beeswax to keep it lubricated and working smoothly. Personally I spray a bit of silicone spray on the zipper after particularly dusty trips and it helps the zipper work buttery...
It looks like the wear is on the portion covering the "cord" the slides into the base track and holds the canopy to the base of the tent. The good news is that this won't be a risk for leaks or any other structural issues.

The "slack" your seeing in the ladder is from it not being adjusted correctly. Mostly likely all it needs is for the bottom of the ladder to be pushed in closer toward the tent (making the ladder a bit more vertical). It won't take much to eliminate that slack and will compress the ladder...
