That line is the differential breather line. It normally has a rubber cap/valve to keep water out, but still vent pressure while in use. I had to bypass it for my rear diff and install another diff breather setup.
I would not assume that the MAF cleaning was done correctly. If the wrong cleaning chemical is used, it can damage the sensor. There are more details in the FSM, but I would start your investigation assuming that nothing else has been done, or that it may have been done incorrectly. Only...
You can also check fuel pressure/injectors and do a compression test. Maybe a dirty MAF or throttle body, but the random misfire without another cylinder means it is in the overall system and not just one bad part. Also keep checking for vacuum leaks.

I believe your water leak is from the o-ring on the back of the water pump housing. It tends to get forgotten about during a timing service and eventually the o-ring on the hard pipe begins to leak.

03+ should have traction control, but those should also all be limited versions with the 5-speed and electronic transfer case.
It also needs the 3.8L for traction control since the system uses throttle by wire inputs. XLS models were only 01-02 and did not have traction control during those years.
It could be an issue with the brake accumulator assembly. These were a known issue and were replaced under a TSB with a new design. There is some info here and on the Pajero forums about changing the module.
