Well, make sure to check for smod on the AT, wheel bearings, rear differential, TC, it'll need a suspension refresh and of course look for the timing chain whine.

I'd imagine that the rear leafs are fairly flat if they've not been replaced along with the shocks at all four corners

Well, your an MT so no need to worry about SMOD. How about wheel bearings? I'm trying to think of things I had go on mine. I have an AT 06 OR with 122K.
