I had the same discussion on my build thread as I found a cheap 5r110 with transfer. The computer that controls the engine controls the transmission too. I think the wiring hardness is specific too.
The computer issue is what stopped me from exploring the possibility of using a manual...
For muddy BLM trails you already got good tires. A little bit more clearance may help and something like Truckclaws once you have more fender clearance. I did my homemade version few years ago, but I have not need them yet.

Quite scary. didn't you get any smoking or smell clues? My van did that last Friday. Smell and smoking when I stopped to check. I found out it is quite common on F250/350 (where my front axle comes from) as the plastic (phenolic) piston can deform. I never heard about the E-series rear brakes...
Moving the axle forward, as it seems it's their intention, will clear the back of the fender. Cutting the bumper and adding a fender flare to smooth the transition will make it look great. Moving axle forward will address the long snout too.

The think that kept me from doing this on my 2010 5.4 was not knowing the effects of removing the transmission inputs to the engine computer.
I didn't realized how offset the brake pedal was, it doesn't look out of place once you cut it.
It looks like you have a miss-match taper.
The pit arm for a converted 4x4 van is replaced with one with a different tapered ID for the F350 drag link. I got mine from UJOR. did you replaced/ modified yours?
