One way to do for a 2 door JK with parts that already exist...
This is a photo of a 70's Toyota FJ40 fiberglass roof panel sitting on a JK 2dr hardtop I picked up from a wreck. With some creative splicing the FJ roof and the JK hardtop could be combined to make a top with a raised roof.
