There is a possibility the Alternator also came bad, particularly as you describe it does not appear to be charging. The battery could also be damaged by alternator perhaps?
How your alternator is wired should not matter. Typically, there is a positive lead from the + on the primary to the solenoid then a wire from there to the 2nd battery. The 2nd battery is then grounded near where you locate it. Here is what I use, and a general diagram which should help you...

Just thinking long term. If you did something with Anderson plugs, it would hold up long term. I was thinking socket like this, for general use.
Keep it full for most efficient operation. As you empty it, add water bottles or something to it. I've found on my Snomaster that 36F is the optimum temperature to not freeze, and be quite cold.
