Yes, screw the ply down through the Bedrug. Just be aware of the depth when fastening it. You'll want to keep it as smooth and level as possible. Also put your joints under cabinets or bed platform. There's less chance of movement that way.
The fender vents are from a late 70's era Arctic Cat snowmobile of all things. This is the third set that I've installed on E series diesel vans. The front scoop was just a fabricated piece that I made.
I can't stop myself from continuing to add to this van. I had the stuff sitting around so why not? I added functional fender vents and an air scoop to the Aluminess bumper.
