not much help with the engine diagnostics, but I'm gonna be following along. Thanks for sharing.

I didn't even know small meters existed that can do that - and it turns out my friend here has one! Thanks!
After lots of careful inspection, and talking to Shawn at jdjeeps.com at length, who was extremely helpful, we've figured out the crank reluctor ring we put on the harmonic balancer is the wrong way around.
Because it's not symmetrical it makes a difference.
It will take a few days to correct, I'll post again when we've done it.

Of course, getting the harmonic balancer off to cut the ring off and re-weld it is easier said than done!

You have no idea. The engine bay of the JK was obviously never designed for a straight 6.

I just took it for a 20 minute drive, and I seriously thought about turning on the camera while it was idling in the garage
It's coming together now - we spent 10 hours today pulling wiring looms and chasing an electrical gremlin that turned out to be a short in the electric compass.
Who knew the compass could cause so many headaches!
Tach is working great, speedo is not, though I think I need to reprogram the tire size and that will be fixed, along with a couple of the other lights on the dash.
Once it builds boost, it pushes you back in the seat
