My 3.9 has been pretty solid other than needing headgaskets. A fair amount of other supporting maintenance has been needed but the mechanical engine itself hasn't let me down.

I store mine on its side strapped on a cheap furniture dolly from Lowes. I don't remember what the orientation is now or what it was last winter but I haven't had any problems doing that.
I don't see why you wouldn't lock the center and rear. If you're locking the rear I'm assuming you're in a low traction situation and locking the center would ensure both axles are getting power, so at least three wheels would be trying to move the vehicle.
