I don't have mudflaps on my JK but I am noticing the same thing, bunch of chips on both front corners of my M101A1. Stone guard would be nice but I like the ability to open my tailgate when hitched so think I will be going the mud flap route if I can find something not to hideous for the JK.
Well it's under warranty, and it shouldn't do that. These vehicles are too expensive for it to be "a jeep thing". Of course, door not closed all the way will definitely cause leakage!
I have had two JKU's a 2010, and now a 2013 and neither one leaked. Double check your freedom panels are tight, maybe even pull them off and put them back on in case a seal is caught or something.
Very belated update!
So it's been awhile since I updated the thread, I've made a few tweaks/repairs/additions.
This past July we were up in Coyote flats for a couple nights with friends. The trailer became the base camp for our group, the awning worked great and we setup our kitchen beneath...
The big difference with the AEV is you will have a much harder time removing the roof. AEV has even admitted it wasn't really designed for having the top come off repeatedly.
This is where both the Rhino Rack and the Teraflex have a distinct advantage IMHO.
I'm liking this setup, not sure I need it now that I have the trailer, but I like having options! Anyone need a Gobi?

The thule crossbars will help make it all easier.
I would like a hard cover as well but haven't yet figured out a way to have a cover and easy access to the bed when the RTT rack is down.
One possibility is the Roll-X from BAKflip http://www.bakflip.com/p-349-roll-x-tonneau-cover.aspx

I would chop off a little extra, I did this recently and the jack with the wheel on it just barely goes low enough to hitch it to the vehicle. I'm going to go back and take a little more off.
