Sure, although I'd find a mounting plate from a Chevy hydroboost application (at a minimum) so you don't have to drill any holes. The Chevy mounting plates are flat and the Dodge one will sit a bit proud from the firewall.

I've told people in recent years that 3 on the tree transmissions are probably a pretty effective anti-theft measure since most people don't have a clue how to drive them.

Then I'd say by all means keep it! I haven't asked what your axle ratios are. If they're 3.50s then the 3 speed with the 30" tires on the highway won't be too bad. It depends how much slow speed off road work you'll be doing.

No, the real reason remote reservoirs exist is to increase the oil volume and the surface area for that volume for increased cooling for the shock absorber.

I've had a 4 speed Atlas in my Bronco for about 7-8 years now. Operation has been flawless. I've had occasional issues with leakage from the speedo gear hole in the tailhousing but that's about it.

My hunch is that most who enter this will be pretty serious rally/Dakar types and I know they're expecting the entry list to be small. We'll be cheering for ya!

You can also get the engine oil analyzed pretty quickly and easily too ($25 and about a week for a report). I use Blackstone Labs for the Bronco at every oil change. I can send you a container if you'd like. Only pain for you is that you'll have to drain some engine oil.
