Most RTT's don't have a lot of floorspace. Instead of cutting holes, I would consider a T-Top type RTT like the Eezi-awn or ARB and somehow position it so the vestibule is right over the sunroof.
These two part numbers are good in the US Toyota system but I'm not 100% sure those are the correct part numbers. Give Onur or Dan at American Toyota a call.

You will probably want to put your Sequoia on a lift, measure your shocks at full extension and then remove the shocks and see how much more travel can actually be had in the IRS. Likely, there won't be much more.

Rack or no rack... makes no difference. The stock rack will be removed. Under the trim pieces are several pairs of mounting holes (threaded). These are the mounts used by the type of aftermarket racks you are considering.
At the moment, I have not heard of anybody being able to divorce the HVAC controls from the NAVI.
My strong suggestion is to find one that wasn't equipped with Navi. Not too difficult on an early 100 but extremely difficult to find a non-navi '03'-'07.
There are a lot more choices if you go to a 275/65R18 which is a 32" tire (stock is 31"). There will be no problems with rubbing either. Also consider brands Tirerack doesn't carry like Toyo, Nitto, Cooper, etc.
This is not an LC100 but rather a Frontier. It looks similar though. I pulled this pic up from a quick google search. At the end of the torsion bar, aft of the front suspension is the adjustment bolt. It is 30mm.
The AHC carries part of the weight of the vehicle and the T-bars/springs carry...
Your friend will want to crank up the front t-bars a few turns... but don't touch the AHC sensor adjustments. Also, if not done already, switch to synthetic line.
